Have spend some time and find an error in the 2011 SDK.
To set a quaternion, the SDK write, set it with quat.set(doubleW, doubleX, doubleY, doubleZ). But it must set with quat.set(doubleX, doubleY, doubleZ, doubleW).
In the 2013 SDK the issues is solved, maybe in the 2012SDK also.

I'm using the new version 3.03 for few days now (SI 2013, Octane RC03, Soft2Octane 3.03, Win 7 64)
I'm afraid I'm experiencing the exact same pb about particule instance orientation as discussed in this forum thread.
I download the zip file, about the Octane2011.dll, but is it compliant with the latest Soft2octane 3.03 distribution ? (you were saying we have to replace the old Octane2011.dll file ..., but I don't find it

You must create the Octane scene by hand and save they.
After that, there is an option in the export settings where you can type in a mesh/group to render.
There should be the name from the group from the Octane scene.
About the position, the instance shape should be at 0,0,0.
When the shape is on 0,0,0 and the geometry begins at 10,0,0, the output is correct.
To solve this, set the center of the shape to bounding box and recenter the mesh to 0,0,0.
