Is there a way to bake separate objects?

I'm not sure, but perhaps you could try to render each object in one layer.

Yes, just use a unique Baking Group ID number for the single mesh you want baked.

Where do you change the baking id on an mesh?

You go into main Octane Render menu > open Render Layers > set a unique BakeID number for desired mesh > then in your Camera:Baking node, you choose which Baking Group ID you want > BLAMMO!
