Instancing Picks up Original Object Transform

I have a sphere object I created and applied a transform to it in my geometric modeling process, when I instanced the object, it appears to be picking up part of some of the original transform? I have applied a pscale attribute which I have then randomized it. Could this be partially affecting it? Am including an attached hip file

If you apply a transformation at the SOP level you are indeed modifying the shape. This is a modeling operation, so yes, this transformation will also be used by the instances.

Thank you for the help, I am inside the geometry node and applying transforms at that level
