Yes, enable alpha channel tick box in the render kernal tab (last tab on the right of the toolbar in the node inspector window).

the above response gives the wrong directory for where to find the Alpha Channel to check for transparent backgrounds.
It is located here (in the right side menu): Render Target>Kernel Node>Alpha Channel
