I'm having an issue with Octane render, when during my animation, the screen comes black for couple of frames and then render mesh in the frame, which is not suppose to be there according the viewport in Cinema4D. What could be the reason of doing this?

pay attention that c4d camera is clipped in viewport based on the settings of the scene. I guess that you should have exactly the same results also with c4d internal render.
You can reduce the c4d clipping effect or use the "Near clipping depth" parameter in the c4dOctane camera tag
