Is there a way to save the shadows in their appropriate level? Thanks

Not sure what you mean by "their appropriate level". If you render a shadow pass (making sure Kernel->Alpha Channel is enabled), you can save it as you would the Beauty pass.

By "their appropriate layer" I mean Shadows Layer.

This is a part of the render, where you can see a shadow at the bottom:

I enabled the Alpha Channel:

However, the Shadows Layer is empty:

Hi - you need to enable the Render Passes->Shadows layer, then view the Shadows layer in the far right combobox of the viewport. Pls see viewtopic.php?f=51&t=44350 and viewtopic.php?f=51&t=44267 for a detailed tutorial on the render layer workflow. Also -the manual - https://docs.otoy.com/Standalone_2_0/?page_id=2769, and there is a video tutorial in there too.
