For some reason I am unable to save an alpha channel

Hi,
I'm going crazy here. This works just fine on my Mac Pro.
I'm needing to render on my PC as I have 2 graphics cards and it renders a lot faster.
However, even though I'm checking the Alpha Channel checked under the PT Kernal and I've been exporting out .exr files either multi-layer or not or even 16-bit PNG.
In AE or Photoshop there is no alpha channel.
I've also tried the Keep Environment checkbox, but then the only thing that renders out is the environment.
What gives?
