Yes, you can... Make sure you check alpha on in tree(d) before exporting to OBJ, standard it is turned off.
And It is easily added in opacity node using the png for making transparancy.

hi rappet

even if I select alpha for both branches and leafs it seems that it's not added in the .mtl file - but now I know how it's done manuelt.

I was wrong. You are absolutely right. It does not add opacity in the OBJ/MTL and it has to be done manually.
edited: I have sent an email to the developer and maybe it is to be fixed.

But is it actually been developed anymore? the site seems down and have been for a long time.
