Cut Out With the Alpha Channel

Trying to figure out how to do this trick. I have two objects in a scene and I would like to render them separately. I would like to know how to successfully render an animation shown with the third example of the box with the Sphere cut out of it. Because the sphere is partially in front of the box.

Can't you use render layers?
Set the box's layer ID to 1 and the sphere to 2, then enable Render layer for Layer to in Render settings.
Or is it more complicated what you want?
