short answer: there was a bug in the maps cleanup, which i just noticed shortly after releasing the last update where the merge cleanup was addressed (was something similar).
to keep maps no longer loaded in ds (within a session) is on the other hand intentional, since you may sometimes like to go back to another map you have recently used - which you can then still get from there without browsing the disk.
to be honest, i don't have any idea how to address menu entries, that don't fit on the screen - this is a standard Qt ui-element, so i'd hope the framework takes care of that. but i think it would be a good idea to have a cleanup function directly within this menu (below "browse" for example something called "remove unused maps"), so you can decide yourself when to trash stuff no longer needed...
