I have meshes than when loaded separately to a scene. They work as expected. Some are Diffuse Material white. Some are Diffuse Material black. I am rendering a matte holdout pass. However if I load them in together, nothing shows up. The white ones render black. The meshes are entirely unique, no layers. Different material names. I am at a total loss. If I delete the other mesh, the black one lets say, then it works. I I can have either or, but not both. Also, unseen by camera doesn't work when both meshes are in the scene. A possible other hint at what may be happening. This is some insane voodoo going on.

UPDATE

I tried everything but forgot one thing...crossed fingers. GPUs don't LIKE CLONED OBJECTS. Especially when you start doing surface tweaks they may share but have different display modes, etc. ( unseen by camera, etc). The GPU maths freak out. Made each cloned mesh uniquely named. SOLVED!!!

In the render target, disable "Instance LW clones" and "Instance -(name) Nulls", this could resolve your problem without change the names of the clones.
