Saving multiple render layers?

Is this possible? To save like render layer 1 objects and render layer 2 objects in separate files or even somehow a multi layered file? If it isn't? Why not? Doesn't it all have to be calculated when it is rendering anyways, but basically not displaying it... Coudldn't figure out a way how to do this so I ended up having to render basically the same animation 2 times just to separate the files for the comp. I couldn't use any alphas masks because I am using motion blur... right? or am I doing something wrong?

Thanks

I will see if rendering to separate files per pass can be implemented in the next release.
